I've had good experiences with Felix's auto repair, on the corner of Evelyn and Calderon. They seem to be trustworthy, reasonably priced, and good for the likely-minor issues. The one time they were doing the "you should also get this expensive thing done" mechanic sales-job on recommending a water-pump replacement, they were not pushy about it -- and, a month later, turned out to be completely right when my water pump leaked antifreeze all over the street. But the stuff they've fixed has stayed fixed, and the fixes have seemed reasonably priced, and the explanations made sense. They're also the sort of shop that will sell you the premium $140 battery rather than the cheap $80 battery -- but they have a good explanation for why it will last twice as long and save wear on the rest of the system.
For complicated jobs, I go with Larry at B&L Auto, off Middlefield. He is the sort of person who runs a repair shop to support his habit of fiddling with cars, and so he charges a little less than Felix's and is really astoundingly good at doing all the tests and everything to know exactly what the problem is and fix it right, and he'll probably take a week to do it.
